Workshops

Here you will find the presentations and materials from the workshops in the EURGen-RefLabCap project.

One day workshop on capacity building at Statens Serum Institut, Denmark (June 2022).

The objective of the workshop was to discuss best practices enabling public health reference laboratories to build capacity in their national network. Particular focus will be given to the organisation of activities for mapping and evaluation of regional and local capacities in each country for the detection ad characterisation of antimicrobial-resistant bacteria within the scope of the EURGen-RefLabCap project, including carbapenem- and/or colistin-resistant Enterobacterales, Acinetobacter baumannii (CRAb) and Pseudomonas aeruguinosa (CRPa).

Epidemiology support to hospital AMR outbreak

Molecular surveillance at Danish NRL

Two virtual workshops for priority countries on project management (May 2022 and September 2022)

The purpose of the workshops were to understand the increasing demand by the donors that sustainability plans are developed to ensure that impact is sustained when funded activities are terminated. The first workshop covered:

Introduction to different types of strategies, how to develop an action plan including the essential elements of the plan. The second workshop covered: How to build a business case, and how to identify and manage stakeholders, and having an exit strategy for a project.

Technical training workshop on WGS and bioinformatics analysis applied to CCRE at DTU, Denmark (November-December 2022)

The training course provided participants with knowledge and tools to generate and use whole genome sequence (WGS) data in the CCRE surveillance context. As members of the EURGen-RefLabCap network have very heterogeneous expertise in WGS of bacterial isolates, the course content aimed at being broad enough to ensure that everybody gained new and relevant knowledge. The course agenda included the topics of implementation of WGS(including theoretical aspects and practical exercises on Illumina sequencing, which is the sequencing technology mainly used in the laboratories within the EURGen-RefLabCap network), analysis of WGS data in the CCRE surveillance context (including theoretical and practical exercises on sequence data quality control, WGS-based species identification, and detection of AMR determinants and mobile genetic elements), and interpretation of bioinformatics outputs for epidemiological purposes (including practical exercises on exploring WGS data analysis results and associated metadata, and exercises about cluster analysis).

Agenda

Presentations of first day 29 November 2022

Presentations of second day 7 December 2022

Presentations of third day 8 December 2022

One day workshop about development of pedagogical and didactic capacities at DTU, Denmark (June, 2023)

This workshop was focused on promoting the development of pedagogical and didactic capacities including practical organisation of physical and virtual training courses, exercises and workshops.

The workshop was only for priority and additional countries participating in EURGen-RefLabCap project.

Introduction and hands-on training workshop of Oxford Nanopore Sequencing at DTU, Denmark (November-December, 2023)

The workshop was only for priority and additional countries participating in EURGen-RefLabCap. The workshop was divided into three parts.

Agenda

Part 1 (November 30, 2023): Online seminar on Introduction to Nanopore Sequencing

Part 2 (December 5-7, 2023):Hands-on training (on-site at DTU) in Nanopore Sequencing

Part 3 (December 15, 2023): Online seminar to follow-up on Nanopore sequencing training

One day DATA-FOR-ACTION Workshop at DTU, Denmark (September 17, 2024)

The purpose of the workshop is to continue building capacity for genomic epidemiology. It will focus on digital infrastructure and communication of whole-genome sequencing (WGS) data for national and international surveillance and outbreak detection. We will use the national WGS pilot projects of the priority countries as “cases” in break-out group discussions.

The objectives of these discussions will be to use the results including the genomic data as well as corresponding metadata to better understand the epidemiology of the organisms of the pilot projects. Questions such as "what does the data show" and "which actions to be taken by whom" will be addressed during the discussions but also in plenum sessions.
